When I have executed Ways of Working Assessment Query, I found Organization Contextual Data is missing for many employees although I have uploaded Org Data for all the licensed employees. What could be the possible reasons for it?

Did you review the data loaded in WPA? You can review there que quality of the information loaded. Sometimes in the loading process something fail. I suggest review and if its not working upload again the Odata.
